Other than one being on SS and the other on TMS, is there any difference between an Anything Muppet and a Whatnot?

That's the main difference. Although it should also be noted that Whatnots are far more varied and "anything goes" in their design whereas the Anything Muppets have very specific base types that have held pretty consistent over all 40 years - fat blue, green point head, long shaped orange, small pink, etc.
