From reading that article, I have this awesome image of how [POSSIBLE SPOILERS - HIGHLIGHT TO READ] Rainbow Connection could fit in. Picture this: The Muppets came back together, but something happens that puts a kibosh on the entire Fundraiser. Everyone shrugs their shoulders, saying that it was a nice try, and something like "I guess there's no place in the world for The Muppets anymore." Kermit stands there, solitary, alone. It begins to rain. He sees his banjo and walks over to it - picking it up and starts strumming. Almost as if remembering why they do what they do, he begins emotionally singing Rainbow Connection. Slowly but surely, one by one, the rest of the Muppets come back into the room - maybe even subtly joining in by the end - and it encourages them all to go on with the show. I get chills just thinking about how powerful a scene like that would be in the film. And honestly, one scene that has that kind of emotional resonance could make the film.
